1) It's 1st of December today.

2) Today is the 1st of December.

Please tell me which of them is the natives choice? I think it's #1.

Usually we say

Today is December 1st.

or

Today is the first (day) of December. (here day is assumed. We don't say it, but that is why the "the" is there)
