I should have woken up earlier means that you woke up to late and next time you would like to wake up a bit earlier I should have woken up early does not mention an special time it just mentions that you want to wake early ( doesnt matter if 5,6,7 am , just early in the morning) My english isnt the best , so I am sorry for mistakes

If you should have woken up earlier, you woke up at a later time than you should have.

If you woke uo early, you simply woke up at what you considered to be an early time for waking.
