Which one of these two sentences is correct?
"I wonder which one does she use" or "I wonder which one she uses"

Yes. You can't use the first one. It's wrong. You can't have do, does, or did in an indirect question (embedded question). The verb wonder is followed by an indirect question. By using does, you've made it a direct question.
