Both are OK. What sounds better depends on the context.

'At' sounds a bit like you are thinking of them as places.
'In' sounds a bit like you are thinking of them as organizations, groups of people.

I I am not sure if this is a normal collocation where you are, but "I have a doubt.." is not a natural utterance in America.
For your sentence, you may want to say " I have a question..."
